Sean spent 2018 as Trace McSorley's backup after redshirting his freshman year at Penn State in 2017. Sean appeared in four games, completing five of seven passes for 195 yards with two touchdowns. In 2019, Sean was named the starting quarterback. Sean was named an Academic All-Big Ten honoree and was an All-Big Ten honorable mention selection by the media and coaches.
During the COVID-19 pandemic, Sean played in all nine games of a shortened season. Clifford was 152-for-251 (60.6%) for 1,883 yards with nine interceptions and 16 touchdowns. After the fall 2020 semester, Sean earned a bachelor's degree in advertising and public relations and was named an Academic All-Big Ten Conference honoree.
In the fifth round with the 149th pick of the 2023 NFL Draft, Sean was selected by the Green Bay Packers. On May 5, 2023 Sean signed his employment contract. On September 10, 2023, Sean made his NFL debut in relief of Jordan Love in the final minutes of a 38–20 win against the Chicago Bears. didn't try to rush and passed the ball once for no gain.
Sean did not see the field again until December 31, during a 33–10 victory against the Minnesota Vikings, when he completed his first NFL pass attempt, a 37-yarder from Bo Melton.
